Starbase Avalon was originally designed by the Federation to serve multiple functions in Delta Quadrant and this is reflected in its unique deck layout. Engineering designers on Earth wanted to construct a station that could be posted for a long duration in both hostile and friendly territories, functioning as a host for embassies, a launch platform for response fighters, as accommodation for Federation citizens and as a mission specific facility, such as a planetary mining rig or a military outpost.

The upper decks of Avalon are where the command sections (CNC, briefing rooms and tactical planning) are located. It is where all the station's command decisions are made and implemented. The upper section of the station is also home to the fighter detachment, allowing for rapid defense of CNC and close communication between Fleet Control and the fighters. It is the most crucial section of the station, requiring the most power.

The next level is fitted with an eight modular saucer section, which houses the starship docking ring and docking tower. It is the largest deck section on the station and requires moderate power. It is also one of the most secure areas on the station with several high security checkpoints that must be passed before entering the civilian sections of the station. Its decks are also heavily reinforced to prevent damage to docked ships.

Located above and beneath the saucer section are the station's science and medical divisions. These two department make up the smallest sections of the station and have a central design, which allows for a rapid response time in case of an emergency. These sections are called the Bio-science districts and are made up of several decks of laboratories and med-labs. It also requires a large amount of power.

Security and the Promenade are located on the second saucer section (secondary habitat ring) and make up the mid-lower levels. Both Starfleet Security and Civilian Security are found on the Promenade and operate close to the residential district and commerce sectors. All civilian accommodation and military housing are located in the residential district. The bottom most decks, however, are reserved for Engineering, including the lower antenna sections and reactor core. Engineering is the most isolated section of the station for safety reasons, and allows engineers the freedom to conduct high risk work and not endanger the station's population. All these decks are highly reinforced, to also increases the station's protection.

Positioned between the residential district and engineering department is the Multiple Support Module, a specialized starbase segment. Multiple Support Modules are created expressly for use aboard mission specific starbases and consists of a large removable module used for a single mission purposes. These can include medical aid, scientific analysis, and planetary mining. Individual or paired segments of the modules can be removed and replaced to suit the overall mission of the station. Avalon’s Support Module decks were dedicated to the mining of Erathia.
